1. Copy the .desktop file from /usr/share/applications to ~/.local/share/applications
2. Add the flags in the .desktop file

There, now you don't have to do any research yourself.

Oh, and if you're just asking about Chromium, and you're running Arch (possibly others), you can put them in /etc/chromium-flags.conf.
