The calisthenics routine I’m doing right now is
>3x12 push-ups
>3x12 pull ups
>3x12 squats
>3x12 leg lifts
>1 minute Planck
Is this enough to get lean if I’m skinny fat right now? I’m new to working out and don’t really know very much.

No, you're not doing enough intensity to burn many calories, this won't make you lean but it will build your core and give you a good Segway into proper lifting.

If you want to get lean with calisthenics, you need to get your heart rate up. Add 10 Burpees between every set in your routine for example.
Another good one (I do this most weeks) is (for time)
1 mile run
100 pull-ups
200 pushups
300 air squats
(Break them down into 20 rounds of 5/10/15 or whatever you can manage)

It's not enough volume, good calisthenics programs will have upwards to 300 to 400 pushups and 150-200 pullups. Dips around about 200 as well per workout.

You have to work very hard to get results from calisthenics. Weights are much better, for results. Tho always include pullups.
