Because the point of Malos is that he came to question whether the irrational hatred for everything he feels is something of his own will or something his Driver Amalthus passed onto him, and he had a lot of trouble reconciling the difference and whether he had free will or not. It's part of why he wants to destroy Alrest with Aion, because he hates the system that caused him to be born this way and caused his friend Jin so much pain.
Rex believes that any Blade can be good with a good Driver, so he wanted to give Malos that second chance at a new start. If Rex could've been Malos' Driver, then maybe he could've been less omnicidal and happier with life.

How is it 2's fault if Torna added shit on top which didn't fit? 2 retconning things from 1 is inevitable since 1 is an old game which wasn't written with sequels in mind, however Torna adding a plot device to cause Mythra's breakdown is fucking stupid. How could they simultaneously flesh out Lora to make her an actual character instead of a plot device for Jin then add one for Mythra I'll never understand

Wish 3 had a big plot-heavy reveal or surprise at its ending like how 1 had Zanza's past and 2 had Elysium's empty world and Klaus. Nia/Melia's thing at the end don't really count since they're just fanservice for their respective games. After Nia explains the Origin we're railroaded to the end already knowing everything, and Z being a completely flat character doesn't help.

Torna was originally planned to be included in 2, but they cut it due to pacing issues. However, Milton being the initial reason for Mythra losing control of her powers is also pretty lame. You could've used Auresco being obliterated as a better trigger, especially since sidequests were required and had your party building up a rapport with people.
