I think it's implied Barney mostly helped those that were sent to him to the underground railroad.

To be fair, Barney had a relatively easy time compared to either Gordon or Shephard. He mostly just escaped. He didn't sealed the portal and destroyed the Nihilanth, nor had he mostly single handily defeated Race X. Barney's a very competent guy but I can understand why G-Man seemed to mostly ignore him.

What about loyalists?
He never got reported by a loyalist for trying to help them?

I guess he either acted the part or straight up killed/imprisoned/otherwise circumvented the problem. As a CP, he probably has power over most loyalists so I can imagine he'll use it if it calls for it.

He must've be pretty good at it if he was able to stay undercover for around twenty years. Perhaps the metrocops were already sustainably infiltrated by the time Gordon arrived. Would help explain his relative ease in getting out of City 17. Plus, there is the fact the higher ups already knew of the resistance whereabouts and were waiting for the right time to pounce so there's a possibility Breen or whoever willingly looked over Barney's suspicious behavior.
The Metrocops are pretty damn draconian, but I'm pretty sure he was mostly joking when he said that.
