I looked it up turns out it's a retcon. Snake has blond hair in the original briefing and dark hair in The Twin Snakes.

No, the briefing in MGS specifically has Snake say he's a natural blonde who then dyes his hair. The MG series is rife with retcons and contradictions and this hair color element is never brought up again. I don't believe it's officially contradicted but it seems to be dropped as every other game works from the premise that Snake is naturally black haired.
