Get rid of player character units. Have the story pivotal characters be computer controlled. Also make generic units more easily obtainable from the very beginning. Get rid of pair up, reduce the importance of RNG. Give units an ability move list instead of just attack. Make the map work like it did in FFTA eliminating the linearity of the story and focusing on side missions

Reduce the melodrama and have a story that focuses on something other than kingdoms. Probably make a traditional turn based RPG instead of a tactical game. Or have an RPG with a hybrid tactical/turn based combat like early Ultima games.
Play up the anime tropes more, but utilize them better. Like Utawarerumono or Valkyria Chronicles. Or even better, Suikoden. Honestly...I'd just make a Suikoden game and call it Fire Emblem.

You could still have it be about kingdoms. But make the story about the lesser foot soldiers or someone going on a quest to save a kingdom. Rather than every fucking story being about a prince or queen or dragon lord.
