the virus was the protagonist. The fact that he's not the real Alex Mercer is a twist. And it was a legitimately decent twist. It wasn't some thing I'd seen a million fucking times before. The virus was a hive-mind of everyone it consumed with itself as the dominant / controlling personality, it automatically has perspectives and social throughput that the real Mercer not only didn't have but wasn't interested in unless it got him to a goal
