You mixed that up a little bit. A protagonist can be either good, evil, neutral, whatever, because the term 'protagonist' simply denotes the audience's POV, or rather the central figure of the story. If the story is about a terrorist trying to blow up a building, the terrorist is the protagonist of that story. 'Villain is actually a good guy' doesn't quite work, because while you are trying to synonymously substitute it for 'antagonist', in literary terms, these are technically two different things. A villain is more a subjective thing based on a judgement of morality or purpose, whereas antagonist is simply the opposing force to the protagonist. "Protagonist is evil while antagonist is the good guy" would describe any kind of cop/robber story where the POV or central character is the robber, but villains by definition can't really be 'good guys'.
