I just mod it so when creepers explode they spawn baby creepers that chase you and try to explode instead of destroying blocks. Saves me a headache considering my size and convolutions of my builds and makes creepers deadlier but less dangerous to the environment.

Depends on where it's at.
If it's inside my base I'm filling it all and lighting the surrounding area.
If it's outside of my base, but near enough to it that I can see it, I'll patch only the top with dirt, but put a single torch at the bottom so mobs don't spawn.
If it's somewhere random out in the wild I'll just leave as is.

I have a server that I share with friends, we were originally 3 guys but recently we added someone who's also close to us.

The thing is, the guy won't fill up creeper holes that are near our base, is painfully slow at building everything (spent several days building a square house with cobblestone) and either lacks or forgets important stuff such as lighting up areas despite having years of experience.

How do I deal with his autism?
