gameplay wise they were just trying to ape the original Super Mario Bros. That all took place in one Kingdom, so they probably thought "well what if we had MULTIPLE kingdoms?" and didn't think it much further then that. Funny since Super Mario Bros. 3 did the same thing.
Of course this becomes a problem in the future since now it's very difficult to represent Daisy due to the weird amalgamation.
