I feel handheld versions of big multiplatform games had a lot of these, the console/pc version was some kind of overambitious mess while the handheld version was just some acceptable sidescroller by a different team.

Splinter Cell Double Agent on last gen systems was made by Ubisoft Montreal instead of Shanghai and basically just a standalone Chaos Theory expansion pack, running on the same engine and everything. Probably the biggest example I can think of.
Not to imply that this version is any good, mind you.
I also remember liking PS Tony Hawk's Pro Skater 4 more than its PS2 counterpart.

I remember how I wanted to play PoP TSoT as a kid but my mom didnt let me because it was rated 12+ and I was only 9 so I got the GBA version which was rated 7+
then I played it on my PC three years later and man only parts of the story were the same on GBA and it had a lot of weird shit the PC version didnt have, I dont mean one being a 3d hacknslash and other being a 2d platformer, but the GBA version had all kind of magic, potions that boost you, solving puzzles to the beat of music, and enemies who dont even exist the main game, like archers, giant monster tigers and monster lizards, enemies that can turn invisible and teleport behind you, levitating mages that shoot fireballs at you, and statue heads that come to life to spit fire on you
