A falling plane is not moving at full speed. A Boeing 737 has a top speed of over 500 mph. In free fall it's vertical speed bill average just over 100 mph.
Let's say for some reason the plane went full throttle straight down for some reason. It would make a decent crater but Megaton is far deeper.

I would assume that's a technical limitation though, there's plenty of _glaring_ issues with FO3, this just seems like unnecessary nitpicking, this is far from the issue with fallout3 and honestly Megaton is one of the better parts of that entire game, it makes enough sense to suspend disbelief, it's not very believable if you think about it, nothing else really is either, though
