it's not that the skeleton doesn't matter, but rather that the difference between the 2 sexes' skeletons is one proportions, and the artstyle usually takes liberties with porportions; the character may canonically have a male skeleton but be drawn with a skeleton that looks female -- that's an artistic liberty just like the unrealistically massive eye sockets that anime characters have. this is different than the presence or absence of certain body parts.
