it's a sequel, not a remake. Nomua, Kitase, and Kojima have been planning this from the early compilation days. Genesis is responsible as per his final words in Dirge of Cerberus, and Aerith and Sephiroth in the lifestream doing time travel shit was hinted at in one of the light novels.

It's a sequel. At the end of advent children, when Sephiroth was finally absorbed into the lifestream, he was somehow able to manipulate the time jannies and turn back the clock.

Aerith followed him and was resurrected into Midgar at the beginning of the original game, but now she intends to stop this second Sephiroth from fucking up the timeline and actually accomplishing his goal of taking over the cosmic lifestream.

So the party is now trying to actively stop the original story from happening because that's the "bad end" right? The whispers were working under Sephiroth to make sure everything happened as it once did but now "fate" has been destoryed and they are now free to do what they want. So which version of Sephiroth is still a threat in Rebirth?

I think the one they're chasing from the original FF7 story (the one that killed President Shinra) is still a threat, just not THE threat (Genesis?). The one they fought at the end of Remake (not sure if this is the same one who talks to Cloud at the end) seems to be reformed.

No. Sephiroth had no control over the whispers. Remember when Seph stabs Barrett in remake but the whispers save him? That's because he still had to abide by the rules of the original plot. But after the party 'kills fate', the expensive CG scene right after shows Sephiroth absorbing the whisper's power. At the end of his boss battle, you can clearly see him hurling more whispers at the party before cloud attacks and takes them to the 'edge of creation' sequence. It's at this point that Sephiroth has gained control of 'fate'.
