Fia's plan for the mending rune is just a backup of what they could salvage from the fucked up body.
The Dragon at the end was fighting for Godwyns soul, which was mired in death, and using his body, still living and sustained by the erdtree. Even though he was corrupted, he was fighting against you to prevent Godwyn from fully dying.
You can't just dismiss Fia's storyline, for some reason Marika thought giving her Grace was a good idea
