Peasant Quest and all the other Homestarrunner games were amazing, but I think those have been converted to HTML5 by now.
The Flash games that I played the most and have been lost to time were Slave Maker and Brothel Sim. Both were primitive in UI and content and it would be trivial to remake them as better versions, but I don't think that has been done.

out of all the shitty tower defence games, vector td had the most style. gemcraft was playable too. and then there was another one, where you could combine ever larger things out of a few little base towers. with rockets, laz0rs, and something. And it would combine into many crazy shit. That was amazing, but totally crapped out on later levels. good times.
