Metroidvanias are more niché as a genre compared to regular old platformers. And the other games like Mario and Kirby have the advantage of being not only older, but also more kid friendly and easy to pick up and play so just like how mobile games are popular with the masses because of accessability, they are too.
But metroidvanias are making a comeback, just look at Hollow Knight and now the hype for Silksong, if Nintendo took something from their book I think they could make a smash hit Metroid game again.

A big part of it is that it's not a good fit for Nintendo consoles. And the fact that it is still basically family friendly and lacking in story focus limits its appeal.
The market that buys Nintendo consoles tends to be families, children, old school Nintendo fans, and Japanese people.

If Metroid was on the PC or PlayStation, it would sell a lot better.
The series could be as big as Resident Evil or Dead Space (back when that was a thing) if it was on consoles with audiences who would like it and didn't have to make itself family friendly.

The biggest issue is really just the lack of games.
It's true that the series has never sold well, but the series gained a lot of momentum in the early 2000s and became the undisputed number 3 next to Zelda and Mario.
What happened after 2007?

The inexplicably long gap between Prime 3 and Dread killed what could have been a successful series. Dread did really well though and if they can keep up the pace they could revive the series.

Metroid could have been built into a larger series, but Retro games went and abandoned Prime in favor of Donkey Kong Country, and later just stopped releasing video games, and the Japanese Metroid games fell apart with the disastrous reception of Other M.
If Retro kept making more Prime games, and Other M hadn't had been such a disaster, the series would have been more popular.
Honestly that's a problem with Nintendo. They have too many franchises and too little employees and money to make games for all of them, so inevitably some franchises fall by the wayside, and thus their value depreciates
