They've always been a niche appeal.
They're sold on Nintendo consoles exclusively, which harms them, as the semi-serious sci-fi horror/exploration/action is more on systems like the Play Station or the PC.
In general they just don't appeal to wide set of gamers. They aren't dark and in vogue like Dead Space once was, they seem a bit too kind friendly for many 'mature' gamers.
And the style of 2D metroidvania is just a very niche fanbase, mostly restricted to PC indie games.
