Offical Nintendo reason? Absolutely no reason whatsoever. Nintendo makes the game and it's mechanics with the actual story and game continuity being a very distant afterthought.
My head canon? Link knew those songs and never forgot them, he just:

Clearing Great Bay and Ikana Canyon does change the environments but more subtly than the other two regions.

To piggy back on this there are some subtle changes:
>The temperature of the Great Bay region returns to normal, but will take time for the murkyness to completely go away, just like the ice in Zora's domain back in OoT.
>The Gibdos that would bother the music box paranoia research place will not longer be their even if you haven't restored the river yet. Said researcher will also be be automatically cured.
