Because the Empire wants to keep its hands on territories and will not let ANYBODY go. They are possessive and will kill to not lose a province. They do not care that Hammerfell's resistance against the Thalmor is ongoing, they don't care if Skyrim and Hammerfell were to form an alliance they could survive as independent states, they want Skyrim as their territory so they can go through their whole "let's just deal with it for now and stick them later" plan with a larger force.
Ulfric doesn't attack the Thalmor because that's a casus beli for the Aldmeri Dominion to invade yet again, and the human territories have not fully recovered yet. He needs space to foster an army of Hoag Elfkillers, space the Empire won't give him.
Ulfric is a destructive force that is an actual threat to the Empire because the Empire wants to retain its territories and will destroy itself doing so. Of course the Thalmor want him around. The Thalmor want Ulfric around like the Japanese want typhoons, because sometimes they kill their enemies for them. It's not like the typhoon is on their side. It would kill them all the same. It's just useful to have them because other people are dying to it.
