3DS I'd say OOT. I think that's the best version.
N64 or emulator I'd say Majora's Mask. It shines best on a big screen with good speakers. And personally I think the full size analog makes it easier to control Goron link when he's rolling full speed.

If you want to play one but can't decide which one, play OoT. It's timeless and always scratches that itch.
If you really get a strong itch to play Majora's Mask, then play that one. It hits a very specific note, but you really need to be in a specific mood for it.
