There are puzzles where you can use them in the Gerudo training grounds, Spirit Temple, and Ganon's Castle. But I think Ganon's Tower is the only one where its needed to continue.

Why do you think they waggle back and forth? There's two treads and one sticks while the other moves forward that's how they climb walls.

Literally only exists to get temporarily pawned off for the Fierce Deity's Mask in the N64 original; the benefit you get from using it in the milk chase is totally optional and the chase is already super easy to handle without it (plus most likely you'll have gotten it well after taking care of the Romani Ranch shit, especially if it's not your first playthrough). Giving it a sidequest and its subsequent reward being 7th bottle were one of the few big changes that were an objective positive in MM3D.
