If you thought either faction was "right" you completely missed the point of the game. Both main factions are just stalkers trying to get by without really understanding the zone, fundamentally groping in the darkness and just doing the best they can to shoot mutants and profit. They each claim to have noble goals but it's mostly just an excuse to butt heads. This is just the natural conclusion to the Loner lifestyle - which is really just about self preservation and looting where you can without outright raiding other humans. That's why it drives me crazy that "Loners" later became their own faction in CS.
The only good guys are the Ecologists and Clear Sky because they're trying to actually understand the Zone. You can argue the Ecologists are compromised since they are owned by the government but they are one of the groups that treat you the most fair and never just randomly attack stalkers, so they seem alright to me.
