Kyogre in Ruby is also said to be a guardian against droughts.
I always found it curious how the RS dex entries described the opposite legendary in more positive tones while everything else focuses mainly on their clashes.
Even ORAS ignored that bit of lore of them being worshiped by people facing climate disasters.

Maxie makes more sense in context of gen 6. Lysandre wants to cull the population because he thinks there's going to be resource problems in the future. Maxie wants to expand the land so there's more space for human development. It goes hand in hand in a good way. I'm not sure if Gamefreak intended this but it works.
Archie however is still a psychopath who wants to devastate civilization just for the benefit of Water pokemon.

Lysandre's plan was much wackier than that, he didn't just want to cull humanity, he wanted to also destroy potential resources (like Pokemon) so the remaining people wouldn't fight over them.

Rainfall alone doesn't do much to change a desert unless you only want to make it muddy. After the Kyogre you need to get a Shaymin or a Xerneas into the area.
