Same reason why they can lick you clean and warm~ but can’t learn Lick to fight.

Because not every Pokemon posses the ability to control their innate ability to shrink.

the anime confirmed the light based transmission theory, yet they claim in the games they shrink themselves what is with this series not even able to get the most basic lore straight

I should mention it was a recent episode of the still ongoing anime, one of the professors is explaining how his contraption works and how it's similar to pokeballs in that it converts the fossils into light to create pokemon like a pokeball

You literally see them shrink when they faint

Pokemon don't shrink. They get converted to light energy by the use of the pokeball and are put into some kind of synthetic stasis or dreamworld-like state but are still semi-aware of their surroundings, and can break out by overloading the ball; like how everyone previously thought.
Them physically shrinking down and being trapped in a tiny plastic sphere reinforces the idea that you are holding them hostage and implies they're your slaves you hold in cages 24/7, and that's no good.
