Because mutations happen even in asexual reproduction. If asexual reproduction always produced perfect clones of the original then bacteria and viruses would be unable to evolve.

Can't they just add some mythical that carries eggs around (maybe based on a Stork or something, although idk if the idea of storks carrying babies exists in Japan) and delivers them to Day Cares when two Pokemon 'fall in love' or some shit? They clearly don't want any form of Pokemon sex/reproduction to be canon, so why not just add some other reproductive mechanism into the lore?

Not everything would be sexual reproduction. I imagine some things would be asexual, either through cloning or budding, and some object mons might be "naturally" occuring.
