-Giovanni is THE Pokemon villain
-Iconic Gen 1 Mon and Jigglypuff was the original 12, though if it had to replaced, I would choose Gengar
Pokemon Trainer: Venusaur, Charizard, Blastoise (Red, Green, Blue)
-It really should be all of them in their final stages, Red’s most iconic fights use all 3 of them fully evolved, can also add FRLG Blue as another alt

Incineroar
-Unrealistic to have a rep for every current region, especially as the series continues on, also since Ultimate is the most recent game, would have to have a rep of the most recent gen at the time of its release, Alola)

Side Note: Add the humans as spirits as well alongside their Pokemon, ie Whitney & Miltank, Jasmine & Steelix, Cynthia & Garchomp, N & Zekrom, etc to improve human representation

Remove Pichu, Incineroar, Squirtle, Ivysaur and Charizard. Replace them with Sceptile, Gardevoir, Meloetta, Tsareena and whatever the new flavor-of-the-month shillmon ends up being.

Incineroar could, too. Like Greninja, but without the staying power.
Jigglypuff too, though the Melee-nostalgic crowd wouldn't like that.
We've lost Pokemon Trainer w/ Squirtle and Ivysaur before, we can again.
Mewtwo's been cut before too, but there was a reason he was the first Smash 4 DLC.
Lucario's *the* shillmon. Would be hard to see him cut.
Greninja's *the* most popular Pokemon in the world. Another hard cut.
There's a reason Charizard from KANTOOO came back without Pokemon Trainer.
And of course Pikachu isn't going anywhere.

As far as newcomers, gotta look at unrepresented Gens, plus what lies ahead in Gen IX.
