Milotic isn't available in the wild in Emerald unless you're hacking. In fact, it's not available in the wild at all until the Unova games. Prior to Gen 5 you need to evolve Feebas in either RSE or DPPt or HGSS if you want a Milotic.

The new anime actually follows the manga the older one is different but ultimately it's up to you I always liked the original anime version despite the cliffhanger ending I have the new anime on a backlog so I'm unsure what part they're on or if they're finished
