Not at all since you can literally use whatever you want to progress through the story.
That’s level 60 you can use right? I haven’t even used or caught a Gyrados yet at 6 star. I’ve finished the game. I’m catching and doing a lot of research now.

Having a high leveled alpha is great when going in distortion zones or trying to catch higher level mon when filling research.
It won't be much more broken than any other high-level pokemon. Your next battle is against a fire type but then it's Grass/Electric and Ice/Rock, so no real advantage.

Why even go for the Alpha Magikarp? You can get the Alpha Gyarados once you get Wyrdeer.
I just caught mine today trying to scale the edges off the cliffs near Lake Verity, to get to that one spot of land where it actually spawns.
I haven't even fought Kleavor yet and I'm at 7th star rank. You can easily tame it.

Nope. You can’t use any Pokémon who’s level is higher then what your ranks cap is at. So his would be level 60 or 65 at 5 star.
How you get to 7 star at Kleavor? That must of took like 50 hours since you can’t access most Pokémon which means you would have to complete perfect research on each on.
The battles in this game are a complete joke and there's only like 6 of them so it won't break the game at all.
magikarp is a safe encounter. even if you have to battle the alpha, the worst it can do is splash at you menacingly

I just like sneaking up on unexpected Pokemon in this game and bashing their heads in with a metal ball.
I haven't even evolved my Eevee yet, so that's a bunch of forms I can still get for research points.
