Zygarde literally had no lore nor story relevance in XY.
Next gen Eternatus and Zygarde will have a combined Mecha form

It's a one off that will have it's features implemented into the mainline games. PLA was just a tech demo to see if everything they wanted to do worked instead of experimenting directly with the mainline games.

Third versions stopped in Gen 5. It was just Gen 7 that decided to bring them back in the worst way possible despite the 3DS being capable of DLC.
Also, beyond that-- even Zygarde didn't need a third version. He just needed Sun and Moon to be good and a true successor to Gen 6.
So having just played through sword again is this the plot with this dude or did I just fill in gaps Gamefreak left open
