Simple, it's stated that Arceus just gives you a piece of himself when you catch him. Arceus can also create new Dialga, Palkia, and Giratina. Arceus just created more of the unique legendaries, or there's more than one of them in existence, which pretty much has to be canon since they appear in several games.

there's a lot we don't know about what happened after PLA... for example in DP there's a statue that is a fusion between dialga and palkia and there's no mention of arceus. but people in Hisui now know that "Sinnoh" is a different pokemon from dialga and palkia, and they know that they're 2 different pokemon. so who made that statue?

BDSP implies Overquil has been gone for long enough that most people don't even know it existed. So modern retellings of the story just call it "a huge Quilfish".

actually gold, silver and crystal canonically take place after red, green, blue and yellow, so it stands that johto could've been fairly isolationist until the johto games came around and they opened up a pathway to kanto a few years before the events of gold, silver and crystal happened which lead to johto mons migrating into kanto in that timeframe.
