They weren't trying to keep the galaxy safe from the rebels. In fact they didn't even care about the rebels beyond what they could do to stop the Empire from achieving its main goals, which were to build gigantic and powerful armies and weapons to counter the eventual threat of the yuuzhan vong.

Throughout its history, the galaxy had been subjugated by from the Rakatan who ruled an empire through technological advancement to the Hutts who enslaved billions before settling in their own region of space and shifted their focus from conquering to commerce.
