The only other place that I could even think of that comes close to Japan's level of safety is Saudia Arabia, but people there are kept in line with strict lashings, and beheadings.

Because their police are incentivized to lie in order to get promotions. Japanese police are notoriously corrupt. Their murder case clearance rates are impossibly high. This was the subject of some articles and investigations a while back; a lot of their deaths are marked "not homicide" (like death by natural causes) so they can be "solved" by corrupt japanese cops.
It's in the top 10, yes, but somehow Switzerland or Norway rarely get praise for equally low crime rates.
