Extremely small organisms and replicators are hard to isolate from other tiny debris, and often can't be cultured separately from other microbes. We can roughly identify some of them by dying them with dyes that react with different outer membranes, and by shape and behavior under a microscope, but if something's too small or too dependent on a host, it's really hard to even see much less get a clean sample of its genetic material to ID more precisely.
This is why archaea were lumped in with bacteria for a long time and it's what most people here were taught in school. They could only be observed and properly identified in extreme environments (super hot/super acidic, etc.) where they were basically alone, but with better tools nowadays we can see them almost everywhere in massive numbers. They're just too small to work with... but they're probably more closely related to us than to bacteria.
There's not really a good way to isolate something this small, especially when it's inside living cells. Not that you even need to do this to diagnose a patient or treat them. At best they just want to confirm its presence and learn more about it, so you don't exactly need to isolate them even if they could do it consistently with all types and sizes of virii. Indirect observations are still evidence.

A bacteriophage capsid is 24 nanometers and has been successfully isolated, and its genome sequenced.
But the covid 'particle', at 50-140 nanometers in diameter, consistent with other 'virus particles', is "too small" to isolate. Bullshit.
