Votes are considered legitimate when a population makes the uncoerced and without threat of retaliation. So to make this happen people write their votes secretly on a ballot, which is then sealed without revealing it to anyone. These votes are therefore anonymous so no-one can face retaliation for making the "wrong" choice. The polling place should also be private and apolitical i.e. without protestors or armed partisans watching over your shoulder. The counting of the votes should then be independently verified by neutral third parties, especially when the party counting the votes (Russia) has a vested interest in a certain result. The easiest solution would be to bring in a team of UN observers.
Without *all* of these steps, any vote or referendum Russia stages on the issue of Ukraine, or any land they occupy, is illegitimate.
