I think wanting to be on some kind of cyber special ops team would be pretty interesting regardless of who's in charge.
Accept a false reality? No. But I don't know exactly how they would escape that in the ending, but there might be enough clues in the writing I haven't figured out yet. If it was written by the same guy as the rest of the show, I suspect he's done a decent job once again.
I think specifically it wasn't a waste of time because their investigation is going to give Makoto enough information to make a real choice by that end scene. Or that's the implication.
