Eva is meta, End of Eva is meta meta, and the Rebuilds are meta meta meta.
Basically in the rebuilds, every character gets a second chance at redemption. That's why in the first movie things play out similarly to the first few episodes with a couple of minor changes, and the changes get more drastic as the rebuilds go on. This idea of a "second chance" at happiness also extends passed the Evangelion series and into the real world, to the director (Hideaki Anno) who we all know Shinji is a self-insert for. So Mari is introduced literally to help Shinji break out of the spell of Evangelion, and in a way represents Anno's own wife who helps him break out of the spell of Evangelion.

Anno didn't fuck up by not pairing himself with a fantasy waifu (Rei). Evangelion has always been about breaking out of fantasy and accepting reality. Mari is based on Anno's real wife, and she helps him break free from the shackles of Eva the same way Mari helps Shinji. Evangelion as a whole is a cautionary tale in responsibility, individuality, one's desire to succumb to fantasy out of fear of reality.

"Canon" is what is regarded as part of a body of work by the entity in charge of the body of work. The Rebuilds are marketed as part of the Evangelion franchise, so they're canon. Consistency is an entirely different issue.
