I always wondered about this, it's pretty much accepted that the CIA knew about the hijackers too. They knew they were in the country, they knew about a general Al Qaeda plot to fly planes into buildlings. They knew enough to put 2 and 2 together, but even as shady as the CIA is, sending out CIA agents to basically do what the Israelis were doing, keeping tabs on them and making sure that the FBI didn't interrupt their plans probably wouldn't have been a very smart thing to do. Way more chance of word getting out or someone talking about it later.
