The writers struggle to make chisato and her non lethal bullshit work with the plot. They pulled this majima retardation out of their ass to give chisato a chance to do something.
So he's a good guy all along
DA won't be disbanded because, as Majima said, Alan is exactly the same and there's no room in the plot to deal with Alan.
Furthermore, despite Alan's sins (supporting terrorists, using orphans from DA as experimental samples to develop Chisato's artificial heart), the fact that Alan ultimately did develop a heart which will let Chisato live a long life means that you cannot write them off as completely wrong or evil.
In a similar way, neither DA nor Majima can be painted as absolutely good or evil.
As Adachi stated in his latest Febri interview, the purpose of the show is not to actually address any complex ethical themes, but merely to show Takina and Chisato's choices and actions in the face of an injust and irrational world.
The status quo may or may not be maintained -- DA might be exposed, Majima might be killed. However, neither of them will be shown to be "wrong", which means that the forces/ideas they represent will continue to survive through the end of the story.

The whole thing is kind of retarded. Takina went back to DA in order to find Shinji, but Majima literally told Chisato where to find Shinji anyway, making Takina going back to DA pointless.
Now Takina is stuck on DA for no reason, and is ordered to try stop Majima, even though she gives no fuck about him. Besides, it's not like she can stop him anyway, since she has shown to be pretty incompetent when Chisato is not around.
As for Chisato... well, it does make sense she wants to save Shinji. She has been very clear that he's the most important person in her life, and that's not gonna change even if she knows he's not a good guy. It's just that this is just a cheap plot complication, since we know she's gonna have to go back to stop Majima and save Takina's sorry ass.
All in all, the writing is just messy and kind of lazy.

Could have been clearer, but you were supposed to see the stuff from EP1, the large number of hired mercs throughout the series, Majima's boys, and the possibility for Takina and Chisato to make a daily living as basically bounty hunters, and infer that Japan is basically a shithole riff with crime that is all swept under the rug.
I think a lot of people didn't realize this because we're just used to nameless mooks always being available to trounce and send home/kill in droves with no explanation as to where they came from being necessary.
