If the ninjas are so strong then why are they listening to the feudal lord, the daimyo? Like, I understand that the daimyo is responsable with the economy of the country and the kage is responsable with the military, but shouln't the kage but thus more stronger than the daimyo?

Nobody would listen to someone like that. Every person would literally try to kill them or defy them at every turn, and unless they could teleport throughout the entire world and manually execute every single dissident to their global hegemony, there's no way they could prevent people from just abandoning them en masse without just slaughtering all of humanity. There's no "rule" for shit like that outside of extremely poorly written fiction.

Ninja villages performed a coup is how you end up with shitholes like the Sound and Rain villages. Would you trust Naruto with the economy?

Madara and Hashirama didn't grow on a vacuum. No one killed them while they were young. They couldn't rule alone either, someone would need to put food on their table. Someone would need to heal them if they get sick. Someone would need to protect them while they sleep. They're powerful, but they aren't literal gods. No man rules alone.
Opressive overlords have key supporters, and at the same time those key supporters have their own key supporters and so on. You need at least 3% of the population on your side to rule, otherwise society collapses. The only dictators that can overcome that rule are the leaders of resource rich countries that can use a foreign workforce to trump their own population, and even then they're usually unstable regimes that are always on the brink of collapse.

The irony on this is that Caesar got killed fairly quickly after grabbing power. He had the people (or a good amount of people, at least) on his side and he also had most of the military, yet he got killed anyway by old ass senators with daggers nonetheless.

Because military juntas don't work most of the time. The skillset you need to get good at military stuff doesn't translate well into ruling countries. At best the military dictatorship colapses under its own weight and gets replaced in a couple of months, at worst they're able to hold power by ruling based on terror and fear and their country goes to complete shit in less than a generation

I mean, the Rain is literally the Belgium of Naruto, being sandwiched between the Fire, Earth and Wind.
