Can someone explain why cuts look so good on paper, even when the inbetweens are finalized, but then end up looking shit after the coloring + VFX takes place? What the fuck happens in that final step that ruins everything?

Because color is hard I suppose, especially in motion. There's a reason not even doujin artists who have no real deadline will color their works, its super time consuming and unless you're quite skilled it is going to look bad and make the art seem more amateurish.
Sakuga means line drawing. A baby can make sakuga with a crayon.
