Just watch S1 first then take a break and watch something else for a few months. It has so much care for detail and rewatch potential that I'd argue for watching S1 twice before watching the rest.

What story? Haruhi doesn’t have a connective story except for preventing Haruhi from destroying the world. All you really do is get a better understanding of the chronology which really isn’t that important, hence the scrambled order in the first place.
Melancholy VI is a good way to end the first season, and makes sense since the first book was written to potentially be a standalone. That's why the series stagnates development wise so quickly afterwards.
Someday in the Rain -> Disappearance is something really special though.
I like to rewatch in chronological, mostly, but I think either is fine for your first run. Endless Eight works well in the middle, I like to watch one episode per day. You're missing out if you skip it, I think it's a really cool choice.
