Shinji was already clocked out by the time Rei II died. I can't imagine Misato riding his baloney poney would have done anything better, if anything it would probably ruin his fragile psyche even more.
by episode 24 Shinji does even live with Misato anymore he sleeps wherever Kaoru lives at NERV HQ, so tensiom between the two is already awful. Then after Kaoru is killed by Shinji, Misato's crass advice of 'lol, he didn't deserve to live' just made Shinji feel even worse, to the point where it's implied he stays at that new lake in Tokyo-3 where he meets Kaoru and attempts to drown himself.
what they had was not romantic love, there's no sense of fulfillment either one of them could have gotten from sex. They were both two very sick people both suffering from very immediate loss of their friends and loved ones.
