I think it's because it's pretty long so I got really attached to the characters and world, and also it generally maintains a good quality throughout the whole run, with a lot of episodes being able to evoke an emotional response, whether that be sadness or happiness, or something in between.

My favorite is definitely the baseball episode of Naisho. It genuinely always makes me laugh and it felt like a great encapsulation of the light-hearted side of the series with a fun setup, punchline and execution throughout, not to mention a nice little message of having fun being more important than winning to tie it up really nicely.
Outside of that I really loved most of the exam episodes in the original season, the ghost episodes were always fun, any of the episodes where they explore the grief of one of the witches about something or someone they lost due to their long lives compared to humans are all really great, the last episode of the Nagato "arc" was really heartwarming, and the last like 10 episodes of Dokkan were really impactful and wonderful in my opinion.
Though if I had to list my top 3 or whatever it'd probably be

Ah yeah, that was a good episode.
I also really loved how they called back to it in Dokkan with this episode.
Letting the sadder parts of life and reality just exist in the series as just a fact of life rather than a huge deal was a really great decision and it allowed for so many great heartwarming moments.
