Shiki's eyes are galaxy-breaking levels of strong. Besides, she literally remade her body piece by piece and AFAIK she can't be killed by the same thing twice, she mentions being immune to kabbalah magic because of this.

Nass has literally said Gilgamesh is stronger/would beat her in a fight due to compatibility (Arcueid has very few and simple abilities, while Gilgamesh has pretty much every power via GoB).
True Ancestors are only as powerful as gods, the Tsukihime remake confirmed that even Arcueid, the most perfect true ancestor equal to crimson moon is only equal to a God.
This is also backed up by the fact the remake points out the church has a way to permanently kill her, despite her getting help from the planet.
Shiki’s eyes are a weaker version of a Divine Spirit’s authority.
Chaos effortlessly can defeat the machine gods, and can effortlessly eat planets.
