The Africa episode would have made more sense if it was placed earlier in the series. Otherwise it's really out of character since Nadia and Jean's relationship is so developed by this point.

I almost dropped the show by then, luckily Anno returned and the last episodes were kino

It takes years to build up trust and seconds to destroy it

just ignore it and pretend it never happened, that's what the show does

I've always said the Island episodes are bad but forgivable. They had the decency to advance Jean and Nadia's relationship and give us the secret of the Blue Water. In between some awful filler trash.
The African village has zero redeeming qualities and can get fucked.
It was good to have Anno back at the helm for the finale.

Africa arc wasn't Anno's fault. There was a falling out between NHK and Anno (I remember reading it was because NHK demanded more episodes than originally planned, but I can't find a source right now), and Anno stepped down as director for the entire middle section of the show (eps 23-34). That's why there's such a drastic decline in quality and then the ending is good.
You can really pinpoint the moment that Anno stopped directing the show. It's the episode where the show abandons the (relatively) realistic take on science and technology that it had and has Jean save a sub from frowning by drinking all the water from the leak and ballooning up like a Looney Tunes character.
While I don't recommend skipping portions of anime on first watch, you could easily pass on all the non-Anno episodes and just skip from episode 22 to 35 and not miss a thing, absolutely nothing important happens anyway.

It wasn't so much that Anno stepped down, he had to farm it out to Korea because Gainax couldn't cope with the load of extra episodes that NHK ordered. Nadia was the top show while it was airing and NHK wanted to keep it going for as long as they could.
So Shinji Higuchi was put in charge of overseeing the Korean studio's work while Anno and Gainax worked on the Red Noah bits of the Islands and the final arc.
