Presumably other people slowly began to escape Instrumentality as well and civilization was slowly rebuilt in some way. Who knows how though, as an anti-AT Field causes the breakdown of all organic life, down to single-celled organisms, leaving the area completely lifeless. Perhaps the escaped people didn't need to eat and drink?

The same story of misery takes place linearly in time, over and over, and accumulates throughout the timeline. Kaworu says something like the remainder of the info of these countless loops gets lost in the ether and produces the next loop by accumulation. Kaworu's coffins on the moon also open linearly. Think of the ending of Red Son, it's pretty much that, until fate is changed in Shin Eva.
