The problem with this question is that it wasn’t the ending of Franxx that was the problem, like said that shit jumped the Shark just past the midpoint and it was a messy attempt at a controlled crash landing from there. It should have been released one cour at a time, took a break while on a cliffhanger, and had the second half extensively rewritten.
No? This is a terrible take. People hate the surprise aliens. The death ending with them was fine even from the self-insert angle because it basically says they are destined to find each other again.

No significant changes before episode 15. Play up the Parasites becoming independent, with intercuts to Franxx and Hringhorni. Eventually, Franxx cuts and runs, which prompts the crackdown on his favorites. Let the Nines have a showcase here of Franxx to Franxx combat.
Parasites are sent after Franxx. Hime captures him, which leads to him acknowledging he intended to be caught. Put some of his history here; angle is like two bitter divorcees who only have common ground in their estranged children.
Push forward with the Apus setpiece, only instead of random aliens, Hringhorni and the Nines are deployed to disable/destroy Apus. When the battle turns even the slightest way against APES they force the remaining parasites against the group by corrupting the pistil interface. Cue struggle to disable Franxx units without killing pilots. Hime and Franxx are collateral in the Hringhorni-Apus exchange, with the bitter-sweet admission that they're seeing off what amounts to their children. Hringhorni is damaged and retreats.
Nines face turn and move to intercept the remaining APES command, taking casualties but securing the remaining plantations and parasites. From securing the site, they recognize that they've been cut loose by VIRM, who plan to leave the planet to rot without sufficient vitality. Stage in system fight; give Franxx specialist space gear. Use Apus as a mothership (Never let a good pun go to waste). Nines die thwarting VIRM boarding action intended to assassinate 02 and Hiro. The VIRM main body (a monstrously large alien resourcing and research probe with no humanoid features) cripples the Apus, injuring 02 and Hiro. Stage bomb run, but have the entire cast work together to extract the couple.
Roll epilogue with melancholy looking Hiro watching Kokoro's child play, only for an colossally pregnant 02 to ambush him from behind, complaining that if Franxx hadn't lied to her to protect her from VIRM, she might have been more careful.
Easy and elemental, just make it three cours.
