Because Christianity is alien to them. It's some weird, foreign religion with unclear beliefs and practices that the Portuguese tried to convert them to and that the Shogunate repressed so violently that Nip christians went into hiding for centuries, it must have felt to the common Japanese people like it was an insidious and terrible evil. I think the way they portray anime could be compared to the way Western media often portrays cults as pseudo-budhist or hindu, with gurus, meditation and whatnot.
