Crocodile in Alabasta makes sense and always will, it fits perfectly in line with everything we learned after. What doesn't work is Marineford, I can't remember if that scene was anime-only but the way Luffy fodderized him there was completely nonsensical and I'm pretty sure it was in the manga.

He was basically overconfident because he thought no one could beat him in an area made of entirely of sand and controlled all the water in alabasta, and that no one would put two and two together that his weakness was water.

Crocodile was a shitter who got wrecked so hard upon trying to enter the New World, that his entire personality became defined by his loss. I mean, it is not exactly super subtle - he's a maimed cripple, he's hiding in the country that maximises his Logia's advantage, his plan is to find a superweapon that would bypass the need for personal strength, and he's obsessed with putting down anyone weaker than him, while flaunting his Warlord position, Logia power, etc. His rant just before his defeat cements it.

they hard relied on there logia once luffy found out a counter measure it was over. also having haki does not make you automatically stronger it just gives you a physical boost and luffy was still way stronger than them even with there haki boost because croc is tha much of a jobber.
